5 speed has five speed transmission, and 6 speed - you guessed it - has a six speed transmission. I would go with a 6-speed if available but replacing a 5-speed with a 6-speed is not worth the hassle and expense - you are unlikely to find one at a junk yard, and a dealer will charge you $5K easily.

It would cost more than it is worth, as the final drive ratio in the two trannys are the same, just the other gears are closer in ratio so as to keep on the power band under hard acceleration.

The non-turbos are cheaper and easier to get hold of. And they're almost as likely to blow a head gasket, if they still have the original head gasket. The turbos are faster, but have you ever heard the joke: "Q: What's the difference between a 400 horsepower Supra and a 1000 horsepower Supra? A: Nothing, they both run 12s." They can only put so much power to the ground.

He asked what the difference between a 5 speed Supra and a 6 speed Supra is.

If a Supra has a 6 speed, it is turbocharged.

If it has a 5 speed, it is probably not.

I believe the 5 speed is an automatic and the 6 speed is manual transmission so it doesn't really make sense to change it.

The difference between a 5-Speed and a 6-Speed won't make that big of a difference in most applications. Supras aren't exactly the cream of the crop in drag racing, or autocross. So 5 or 6 gear transmission won't affect you by a drastic amount in racing, drifting, or just general acceleration.
